New Challenge!
First of all, I have to express my gratitude to all who responded to my cry for help.
Now, I finally got the boolean modifier to create what I wanted it to create - two holes in a mesh. I created a shape out of plane, applied boolean modifier for each hole separately (not sure if it can be done all at the same time) and then I extruded the plane to the desired depth and this is the result:
I'm trying to upload pictures from file but it's not doing it. any ideas what I'm missing?

Thanks Scooter2 for the tip! Let's continue now. This is the result after I got the boolean modifier to do what I wanted it to do:

Now I wanted to apply the subsurf modifier to smooth the mesh and then it screwed up my mesh. I added the edge split modifier to try to get it back, but as you will see in the following pictures it didn't quite do. I am not sure what to do to get my mesh to retain the shape and still be smooth, especially in round parts...

You may want to add loop cuts close to the edges for the interior cylinders and the overall outer shape. Tutorial on loop cuts if you're unfamiliar:
If that doesn't fully work for you, you may want to take a look at your topology and redo it to get better results.
